Submit sitemap of your website along with web-pages again to get them indexed again. Indexing of web page and website is important in SEO.

Google was indexing the site and it got about 85 indexed pages. Lately, I started to use taxonomy module and the number of indexed pages is decreasing every day... And I am still adding the content to the site.

You have use dynamic XML sitemap for your website Like Yoast use.
