How would I go about knowing if my website has been penalized from the search engines; mainly google? What would cause a site to be penalized? I know for a fact my site is still indexed.

You can check using Google webmaster tool to know that whether your website is penalize or not. If you use Black Hat SEO then your website get penalized, so avoid using it if you are using it.
